I currently have red and black crystal shrimp interbreeding and a lot of the red crystals being born have black tails.I thought that they would produce either black or red offspring.Will the continued inbreeding wash out the red colour and produce browns and less desirable colours.Should i house the black and red shrimp in seperate tanks.

It depends on what you are after. there is nothing wrong with keeping them together but you are breeding them is undoing years of selective breeding. If you want keep the colours then you will have to separate them.
